چکیده

Non-normality can underlie pulse dynamics in many engineering contexts. However, its role in pulses generated in biomolecular contexts is generally unclear. Here, we address this issue using the mathematical tools of linear algebra and systems theory on simple computational models of biomolecular circuits. We find that nonnormality is present in standard models of feedforward loops. We used a generalized framework and pseudospectrum analysis to identify non-normality in larger biomolecular circuit models, finding that it correlates well with pulsing dynamics. Finally, we illustrate how these methods can be used to provide analytical support to numerical screens for pulsing dynamics as well as provide guidelines for design.

We demonstrate the advantages of feedforward loops using a Boolean network, which is one of the discrete dynamical models for transcriptional regulatory networks. After comparing the dynamical behaviors of network embedded feedback and feedforward loops, we found that feedforward loops can provide higher temporal order (coherence) with lower entropy (randomness) in a temporal program of gene ex...

Circuit Designing Robustness to Temperature in a Feedforward Loop

— 'Incoherent feedforward loops' represent important biomolecular circuit elements capable of a rich set of dynamic behavior including adaptation and pulsed responses. Temperature can modulate some of these properties through its effect on the underlying reaction rate parameters. It is generally unclear how to design such a circuit where the properties are robust to variations in temperature. H...

NetDS: a Cytoscape plugin to analyze the robustness of dynamics and feedforward/feedback loop structures of biological networks

SUMMARY NetDS is a novel Cytoscape plugin that conveniently simulates dynamics related to robustness, and examines structural properties with respect to feedforward/feedback loops. It can evaluate how robustly a network sustains a stable state against mutations by employing a Boolean network model. In addition, the plugin can examine all feedforward/feedback loops appearing in a network and det...

Linear Profile Monitoring in the Presence of Non-Normality and Autocorrelation

In an increasing number of practical situations, the quality of a process or product can be effectively characterized and summarized by a profile. A profile is usually a functional relationship between a response variable and one or more explanatory variables which can be modeled frequently using linear or nonlinear regression models. In this paper, we study the effect of non-normality on pro...
